We are on iSeries, too, one Domino server (6.0) only. I downloaded (zzzz) the Incremental 6.0 to 6.0.1 files. Is this what you ran? What happened and what warnings, suggestions can you give?
I ran a test incremental upgrade on a 6.0 client and the shortcut and menu options disappeared so I don't want such "surprises" (or worse) happening on our server.
